چکیده
We present the results of a self-consistent, unified molecular dynamics study of simple model heteropolymers in the continuum with emphasis on folding, sequence design and the determination of the interaction parameters of the effective potential between the amino acids from the knowledge of the native states of the designed sequences. Freezing and folding behavior in simple off-lattice heteropolymers.
We have performed parallel tempering Monte Carlo simulations using a simple continuum heteropolymer model for proteins. All 10 heteropolymer sequences which we have studied have shown first-order transitions at low temperature to ordered states dominated by single chain conformations. These results are in contrast with the theoretical predictions of the random energy model for heteropolymers, f...
متن کاملHow Accurate Must Potentials Be for Successful Modeling of Protein Folding?
Protein sequences are believed to have been selected to provide the stability of, and reliable renaturation to, an encoded unique spatial fold. In recently proposed theoretical schemes, this selection is modeled as “minimal frustration,” or “optimal energy” of the desirable target conformation over all possible sequences, such that the “design” of the sequence is governed by the interactions be...
متن کاملSimple Models of Protein Folding
Lattice models with simplified interaction potentials have been used to analyze the ability of certain amino acid sequences to adopt a unique configuration in space [1, 2, 3]. Furthermore, phenomenological models have been used to predict protein folding kinetics amongst a subset of energetically favorable states [4, 5]. In the following, I will specifically discuss both the use of two dimensio...
متن کاملIdentification of characteristic protein folding channels in a coarse-grained hydrophobic-polar peptide model.
Folding channels and free-energy landscapes of hydrophobic-polar heteropolymers are discussed on the basis of a minimalistic off-lattice coarse-grained model. We investigate how rearrangements of hydrophobic and polar monomers in a heteropolymer sequence lead to completely different folding behaviors. Studying three exemplified sequences with the same content of hydrophobic and polar residues, ...
متن کاملConformational transitions of heteropolymers
We study conformational transitions of simple coarse-grained models for protein-like heteropolymers on the simple cubic lattice and off-lattice, respectively, by means of multicanonical sampling algorithms. The effective hydrophobic/polar models do not require the knowledge of the native topology for a given sequence of residues as input. Therefore these models are eligible to investigate gener...
